It seems that the interface of the MCP configuration is taken from the Claude integration SDK

Perhaps the function that makes that configuration should be more complex and take those differences into account.

Good catch. Definitely take a stab at this. Standardizing MCP configs will be an ongoing challenge. Where possible it's usually cleanest to defer to the agent's "add MCP" command (gemini mcp add --scope user in this case). Then the agent can decide how to persist this config to disk.
