I don't think there's a good reason to keep empty tables around. In QIIME 1.x empty tables were disallowed (as far as I recall).

Not sure if worth opening another issue but if you try to summarize the empty table, you get a useless message:

Plugin error from feature-table:

  `ids_to_keep` must contain at least one ID.
