The fix reconstructs the directory tree inside the build path so links still work the same.

Fixes #172.
Oh and ofc don't worry about the review, I know the issue wasn't marked as Help Wanted or Feature Accepted, but it was something I needed and wanted to share. I'll keep the PR updated as needed since I'm actively using the patch anyway.
