Modify application package process CWL to match MAAP conventions

• Add workflow wrapping around CommandLine
• Add metadata variables (see MAAP example)
• Remove application descriptor file
• Possibly rename "input" parameter name to match MAAP (need to figure out if breaks modular DAG)
• Instruct CWL to run as root, MAAP always uses user 0
• input/output should use dictionaries, not Directory as value with implicit type
