With this config:

name: Project
fileGroups:
  - Sources
targets:
  Project:
    type: application
    platform: iOS
    sources:
      - Sources/Foo/bar.swift

You end up with broken file refs:

with

This is similar to #129

Example project: XcodeGenTest.zip

Filegroups that subsume sources work again

Fixes yonaskolb#130

Plus there's something in the Fixture to catch this sorts of
regression in the future.
