This PR upgrades all packages to their latest stable versions. A record of the previous vs new versions of each and every package upgraded, along with the changes required in order to resolve breaking changes, is available in #225.
Please note that some packages were removed because they were either not being used or were deprecated. For the latter cases, I documented the replacement dependencies and corresponding functions.
