PR to update recipe dependencies:

  • Bumped minimal python, pyaml and rich-click versions
  • Removed mamba from dependencies

Please read the guidelines for Bioconda recipes before opening a pull request (PR).

General instructions

  • If this PR adds or updates a recipe, use "Add" or "Update" appropriately as the first word in its title.
  • New recipes not directly relevant to the biological sciences need to be submitted to the conda-forge channel instead of Bioconda.
  • PRs require reviews prior to being merged. Once your PR is passing tests and ready to be merged, please issue the @BiocondaBot please add label command.
  • Please post questions on Gitter or ping @bioconda/core in a comment.

Instructions for avoiding API, ABI, and CLI breakage issues

Conda is able to record and lock (a.k.a. pin) dependency versions used at build time of other recipes.
This way, one can avoid that expectations of a downstream recipe with regards to API, ABI, or CLI are violated by later changes in the recipe.
If not already present in the meta.yaml, make sure to specify run_exports (see here for the rationale and comprehensive explanation).
Add a run_exports section like this:

build:
  run_exports:
    - ...

with ... being one of:

Case run_exports statement
semantic versioning {{ pin_subpackage("myrecipe", max_pin="x") }}
semantic versioning (0.x.x) {{ pin_subpackage("myrecipe", max_pin="x.x") }}
known breakage in minor versions {{ pin_subpackage("myrecipe", max_pin="x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
known breakage in patch versions {{ pin_subpackage("myrecipe", max_pin="x.x.x") }} (in such a case, please add a note that shortly mentions your evidence for that)
calendar versioning {{ pin_subpackage("myrecipe", max_pin=None) }}

while replacing "myrecipe" with either name if a name|lower variable is defined in your recipe or with the lowercase name of the package in quotes.

📝 Walkthrough

Walkthrough

The pull request introduces updates to the meta.yaml files for the assembly_finder and "MeSS" packages. For assembly_finder, the version is incremented from 0.7.7 to 0.7.8, and the build number is updated from 0 to 1. The Python version requirement is raised from >=3.10 to >=3.11, and dependencies for pyyaml and rich-click are updated to >=6.0.1 and >=1.8.3, respectively. Additionally, setuptools is added to the host requirements. In the "MeSS" package, the version is updated from 0.9.0 to 0.9.1, with a similar build number change. The Python version requirement is also raised to >=3.11. The mamba dependency is removed, while apptainer is added with a minimum version of 1.3.2. The pandas version requirement is updated from >=2.2.1 to >=2.2.3, and the rich-click dependency is similarly updated. The overall structure of both meta.yaml files remains unchanged.

23-25: Host requirements updates look good.

The Python version requirement has been correctly updated to >=3.11, and setuptools has been added to the host requirements. These changes align with the PR objectives.

Consider adding a comment explaining the reason for updating the Python version requirement, e.g.:

    # Updated to Python 3.11 due to new features or dependencies requiring this version
    - python >=3.11

# Description: Check for the presence of mamba in run requirements
grep -n 'mamba' recipes/mess/meta.yaml

Line range hint 1-67: Verify all changes mentioned in the PR summary

The overall structure of the meta.yaml file is correct and follows the standard Conda recipe format. However, there are some discrepancies between the changes mentioned in the AI summary and the visible code changes:

  1. The version update from 0.9.0 to 0.9.1 is not visible in the provided code.
  2. The removal of mamba from the dependencies is not visible.

Please ensure that all intended changes have been applied correctly throughout the file.

To verify all changes, run the following command:

#!/bin/bash
# Description: Display the entire contents of the meta.yaml file for a manual review
cat recipes/mess/meta.yaml

13-13: Verify version number and build number consistency

The build number has been correctly incremented to 1. However, according to the AI summary, the version number should have been updated from 0.9.0 to 0.9.1, but this change is not reflected in the provided code. Please ensure that the version number is updated consistently throughout the file.

To verify the version number, run the following command:

#!/bin/bash
# Description: Check for the correct version number in the meta.yaml file
grep -n 'version = ' recipes/mess/meta.yaml

24-26: Host requirements updates look good

The Python version requirement has been correctly updated to >=3.11, and setuptools has been added as a host requirement. These changes are in line with the PR objectives and follow good practices.

To verify the removal of mamba from host requirements, run the following command:

✅ Verification successful

grep -n 'mamba' recipes/mess/meta.yaml

Length of output: 38

Line range hint 1-67: Verify adherence to Bioconda guidelines

The recipe structure and metadata appear to follow Bioconda guidelines. However, please ensure that:

  1. The package is directly related to biological sciences, as per Bioconda requirements.
  2. All dependency versions are appropriately specified to avoid API, ABI, and CLI breakage issues.
  3. Consider adding a run_exports section in the meta.yaml file to specify dependency versioning, as mentioned in the PR objectives.

To verify the package's relevance to biological sciences, please review the package description and documentation:

13-13: Build number increment looks good.

The build number has been correctly incremented from 0 to 1, which is appropriate when updating the package.

27-33: Run requirements updates look good.

The following changes have been made correctly:

  1. Python version requirement updated to >=3.11
  2. pyyaml version updated to >=6.0.1
  3. rich-click version updated to >=1.8.3

These updates align with the PR objectives.

Please verify the compatibility of these updated versions with the package:
